Update configs with latest changes from payu

Several updates have been made to payu. The pre-industrial and historical configurations should be updated to include the new features and to be compatible with the new updates. This will also make the config.yaml files more consistent with those for OM2. Changes to be made include:

Pre-industrial:

• Remove um_env.py file now that it has been replaced by the um_env.yaml file.
• Remove unused atmosphere configuration files Remove unused configuration files from atmosphere directory #27.
• Add/update the following settings in the config.yaml file:
  • Add commented out shortpath and project settings
  • Add sync settings with default false setting. Add comment explaining compatibility with postscripts
  • Add restart_freq setting with default value of 5.
  • Add runlog and platform settings with default values.
  • OM2 configs have manifest: reproduce: exe: True – should this also go in ESM1.5? (yes)
  • Increase walltime to 2:30:00 to guard against occasional slow simulations running out of time. This walltime matches that used for the CSIRO simulations.

Historical:

• Update executables to the new spack build, using the new module method of loading them.
