Some mods are disabled in the CarryOn mod (by default?) but I think they can be safely re-enabled, while blacklisting particular tile entities. I tested out some changes to carryon.cfg in single player to see if it was safe to un-blacklist these mods:
Botania: Moving filled mana pools and petal apothecaries did not appear to have any problems in single player. The only ones I would maybe blacklist are the mana enchanter (part of a multiblock, though easily fixed by replacing and hitting with a wand; accidental pickups drop items on floor) and the terrestrial agglomeration plate (just doesn't function when not placed on the correct blocks). There's no item loss from breaking the multiblocks unexpectedly though.
Rustic: Can't think of any adverse effects here. Tubs would be nice to move around, since otherwise one would have to empty or waste the liquids. The alchemy multiblock can be moved safely in pieces as far as I can tell.
Tinker's Construct: Being able to move tinker's tables, stencil tables, etc. without dropping materials on the floor would be nice. Blacklisting the various controllers and maybe the smeltery drain should protect the multiblock smeltery from most accidental pick ups. Breaking the smeltery does result in loss of fluids / items. I did not include the tanks because there is a use for them outside of the smeltery.
The relevant suggested changes would be -
