Have you ever thought about a kind of filtering to exclude some files and folders from the refactorings? E.g. we have some generated code (from EMF, Xtext, etc.) and I would like to exclude that one, instead of reverting it afterwards via git. I could imagine these:
regex on location (e.g. exclude ".-gen.")
regex on file content (e.g. ".generated by.")
For me the location based filtering would be sufficient.

The idea is good but I think I won't do it... As you can see, AutoRefactor is no longer planned to be released, it is planned to be merged in Eclipse, rule by rule. So all my efforts are focused on the business part of the plugin, not the User Interface. But you can do that if you want. I will merge it.
I also invit you to directly contribute to Eclipse instead of contributing to AutoRefactor. It would be straight forward. On those days, AutoRefactor is just an incubator for Eclipse.
