Each input file has an corresponding pattern file, so closing the input file without saving its pattern will necessarily end with the loss of the pattern. Normally you save the project which includes all input files and their patterns, but in case of possible loss there are automatically saved projects you can recover from.
AFAIK settings are separate from projects and no settings are saved within a project, but i may be wrong. |

Are any settings saved along with the project? Or are all the settings effective across multiple projects?

It's unclear to me what exactly a project consists of and how data files and patterns are related to each other and to a project.
For example:
Ultimately it would be good to have some explanation of these concepts as part of the documentation. Or is there such already?
