Since the default behavior of deleting a file from disk is to leave patterns & annotations intact, there should be a way to delete a file from the database using a command line argument.
The -df or --deletefile flag with a filename argument should delete the file and its patterns & annotations from the database.
Example: auv -df somefile.h5
