Update MCP server docs to reference v2 instead of v1

Docs for the MCP server currently reference the v1 version instead of v2. Update the documentation to use the v2 version throughout.

Scope and specific pages are not detailed in the request; review existing MCP server docs and update any remaining v1 references to v2.
