Modified user/pass authentication to use basic authentication.

This PR will cover the Atlas 2.x codebase changes to handle the WebAPI changes being introduced for 3.0.
So far, the most significant changes is how permissions are managed.
Other changes upcoming will be to remove the obsolete analysis types (cohort method, PLP, heracles reports).
This is a work in progress.
