A tutorial is available for steady state simulation with Flopy from Qgis. It illustrates following operations :

Get grid data to python
Set wells, drains and GHB boundary conditions
Run model in steady-state
Get simulation results to Qgis

Download the tutorial dataset with python scripts and follow the instructions in the script.
