In-house data bases:
VarFish allows setting up of summary statistics of all cases that went through the variant annotator in VarFish.
Such an in-house data set of ALL cases is manly suitable for filtering out common sequencing platform dependent artifacts.
However, for filtering dominant and recessive disorders a data collection of only "healthy" individuals would be desirable.
A potential solution for identifying only healthy individuals may be the PED file where and the affected flag: 6th column (phenotype): Affected status should be coded as follows:
-9 missing
0 missing
1 unaffected
2 affected
All cases with PED information "1 unaffected" could go into the "healthy DB"
One could even spinn this idea further:
A sys-admin of a VarFish instance could decide to share his sites in-house DB with the VarFish community: So that other sites may include e.g. Bonn in-house DB and use summary stat. data of many cases for filtering.
